Any hotel in the Back Bay area is both nice and safe, as well as expensive. Generally speaking, Back Bay is the area between Boston Common and Fenway along Boylston, Newbury, Commonwealth Avenues.
The other area of interest is the water front, again generally speaking the Faneuil Hall area.
If you want to see historical stuff, walk the freedom trail etc... a hotel around Faneuil Hall would be best. If you want to go shopping, see shows, etc.. Back Bay.
There is a trolley tour and duck boat tours. Don't know if either goes to Salem (I doubt it), but you can take public transportation (a.k.a. the T) to Salem from Boston. Look up MBTA on the www.
